US Bureau of Transportation Statistics
Author: Lackawanna484

Mentioned in the NPR piece, but I thought it might be of interest on its own.  A compendium of studies and reports about transit use, commuting, barge traffic, freight rail, border crossings, etc.

Lots of data from a wide range of sources, including Amtrak and many comuter agencies.

BTS publishes more ridership, boarding, and passenger mile data from private airlines than is available from government charted Amtrak.
