So what happens to No. 6 due out of Emeryville on Tuesday?

Seems fairly clear there won't be one.

I'm guessing the reason they've persisted in running both 5/26 and 5/27, now less than 2 hrs apart, in order to cover upcoming #6s. Although it will be interesting to see if any sort of consolidation occurs in Denver.

Btw all my guesses regarding this fiasco have been wrong so far, so hey, why not just add to the list!

Actually, they sat in Ottumwa twice.  Started west, stopped when track opening delayed further, had to go back to Ottumwa (at restricted speed, at that) when the crew ran out of hours, then had to wait for a new crew before trying again.
 

In the past, when this has happened, one set will continue into EMY and the other set will quick turn at Reno w a bus connection.
This puts the Reno-turning train within range of the Oakland Commissary to be restocked and Oakland Mechanical will send up coach cleaners and mechanical people.
But if both sets need to get proper shopping (bad wheels etc), then both trains will have to go all the way in the Oakland Yard.

One set to be turned @ Grand Junction, CO per Amtrak. #6 (29) is cancelled with NO alternate transportation, as is #5 (28) out of Chicago.

This is quite the mess!

Visual sightings confirm that there are really passengers on these two westbound Zephyrs.   And I would bet that some of them are still liking the journey, even with the westernmost one now being 34 hours late approaching Glenwood Springs, CO.
