A fairly thorough list that nonetheless may have some omissions; US side named only:

Vanceboro, ME
Van Buren, ME
Jackman, ME
Island Pond, VT
North Troy/Richford, VT (same line, crosses border 3 times)
Alburgh, VT
Rouses Point, NY
Fort Covington, NY
Niagara Falls, NY (Amtrak only)
Buffalo, NY
Detroit, MI
Port Huron, MI
Sault Ste Marie, MI
International Falls, MN
Baudette/Warroad, MN (same line, crosses border 2 times on either side of Lake of the Woods)
Noyes, MN
Northgate, ND
Portal, ND
Sweet Grass, MT
Eastport, ID
Sumas, WA
Blaine, WA

Looks on a map like there's another along the Columbia River in eastern Washington, but I don't know if it's active. And I'm not sure of the status of the border crossing at Calais, ME, but in any case it's a dead-end remnant of a Maine Central branch now serving only a paper mill on the U.S. side (all traffic would have to operate via Canada).

There's also a border crossing on the White Pass & Yukon.

Kettle Falls International was active along the Columbia River up until recently washouts. They have two lines, one heads towards Fruitvale BC, the other reaches Grand Forks BC.
