Why are SD80MAC's so rare on Intermodal trains ?

Only 29 of them for one. Have their 20 cyclinder engines, good for coal service.

Higher HP is better for trains that need speed.  That was one of the main selling points for these higher HP EMD units.

The main selling point for the high horsepower locos of the '90's was supposedly the ability to reduce the number of units needed to pull a train.
