As I went up to Cheyenne to get some Cub Scout gear, I heard BNSF 4700 approaching Speer. I pulled off I-25 and was rewarded with this:

I chased them south and caught them meeting the Rawhide plant power at Platte River junction

What is the patched areas on the Warbonnet BNSF and Santa Fe? Is this their a/c area (air cond.)?

Yes that is the A/C area compartment.
