It has been reported that the derailment was caused by a broken wheel.
The derailment happened at the location of one of the two crossovers 
between the paired tunnels which are normally blocked by doors unless
a crossover movement is to take place. The doors are to prevent a fire
in one tunnel from effecting the other tunnel. The derailing freight car, an
Intermodal flatcar, forced the bottom of half of the door into and blocking
traffic in the other tunnel. Fortunately the wasn't any train nearby in the 
other tunnel.

According to this article, one of the two tunnels will be shut down into 2024.  Freight is using the other tube and passenger trains are using the old route through the original Gotthard tunnel.  Major damage to the track from the derailed car.  Yes, a major mess.

It is reported that 8 km of slab track will have to be
replaced along with signal cables.
