You mean the Ward's Appliance store? I would definitely park on the west side of the tracks across from Ward's, not the east side. Downtown RM at night is not a pleasant environment, and it's somewhat worse east of the tracks. The Amtrak station used to be open 24x7, but it's not anymore. The last time I was there, the station vicinity had plenty of parking and I don't believe there is any overnight restriction. You could call the RM PD on their administrative number to inquire. Note that the PD HQ is 600 feet from the Amtrak station.
