Has the UP gotten over their phobia about model railroad equipment manufactures using their logos or their Heritage paint schemes?

From UP's own website:

"...Union Pacific has also decided to change its trademark-licensing program so that model railroad manufacturers will no longer have to pay a royalty, and will enjoy a perpetual license to use Union Pacific trademarks and paint designs on model railroad products."

In a word, no. The mandatory licensing program for commercial usage of UP trademarks is still in effect:

What did change is that UP dropped the licensing fee after the MTH lawsuit.

Interestingly since the last time I looked at the first page above, the contact person has changed from Brenda Mainwaring.
