Where was this located?  Was it on the edge of the wye by Hanna Ranch road or farther south where the highway is now?

Yeah further south, just a bit north of Bel Marin Keys Blvd. If you get on freeway northound at Bel Marin Keys Blvd. the station palm is still there at the base of the ramp. Attached is the trackmap layer from Marin Railroads. Red outline is the depot. 

In this link you can see a few palms and a creek called Arroyo Jan Jose--should be San Jose. The depot was located north of the creek and just north of the palms.
