Did F units ever make it into San Diego via the SD & AE?

All the time, but by the time these photos were taken, F's were getting rare on SP.

If you scroll to the bottom of this SDRM page, you'll see an F westbound on Goat Creet trestle...

Interesting. SD&AE had access to a wye in San Diego then?

I am not sure about a wye, but there was and is a turntable at San Diego.

No Y in San Diego, the closest was in Chula Vista at the Turkey trail connection to the Coronado Branch. An interesting feature was that it was an air driven TT, which in later years didn't work and they just hooked a speed swing or some such to it and pulled the table around with a cable. Made it importaant to get the unit centered. The F unit era usually furnished lash-ups that had cabs on both ends. My first trip thru the Gorge was with a 6 unit A-B-B-B-B-A set; Black Widow cabs to boot and IIRC one was a T&NO unit with the Sunset nose emblem still attached( yes, it was afterwards too, dammit).
