Basically during the Conrail spilt between CSX and NS, the old reporting marks, still valid, were used by both roads to denote which road got what equipment.  NS used PRR  and CSX used NYC.

My favorite story about the NYC mark is that when CSX and NS split up the cars, CSX put NYC on the cars they wanted to tell NS that's Not Your Car  😜

NS only put PRR on locomotives under the number.
On freight cars they left the CR markings as is.
CSX put NYC on the ones that went to them as stated above. 
On locomotives CSX change the number
but did not place NYC under them.
Could be wrong on this.

CSX does have some mow equipment and a few other types with PRR marks, not sure how that's explained.

I've seen some CSX MOW equipment with CR markings which never made sense---but never with PRR markings....

My guess is that if it is non-interchanged equipment, then it doesn't really matter what reporting marks it carries.
